The Decision Framework: Questions to Answer First
Before comparing software features, work through these questions. They narrow the field faster than any feature checklist.
1. What is your primary accounting method?
Cash-basis businesses have simpler needs than accrual-basis businesses. If you are accrual, you need accounts receivable and payable aging — which eliminates some entry-level options.
2. Do you have employees?
Payroll integration is a major differentiator. QuickBooks Online has native payroll; Xero integrates with Gusto; Wave offers payroll as a paid add-on; FreshBooks has no native payroll.
3. How complex is your inventory?

QuickBooks Online
QuickBooks Online (QBO) is the industry-standard cloud accounting platform for U.S. small businesses. It has the widest ecosystem of integrations, the deepest feature set across all plan tiers, and the largest network of CPA firms that use it as their primary platform — including FJ & Associates, PLLC. Nearly every U.S. CPA is fluent in QBO.

Strengths
- Ecosystem: 750+ third-party integrations including every major payroll provider, POS system, and e-commerce platform.
- Accountant access: The Accountant seat lets your CPA connect through their QuickBooks Accountant account without consuming one of your paid user licenses.
- Reporting: The most comprehensive standard reporting library of any small business platform — P&L, balance sheet, cash flow, A/R and A/P aging, job costing, and budget vs. actual.
- Bank reconciliation: Automated feeds from most major Utah banks including Zions Bank, KeyBank, Mountain America Credit Union, and America First Credit Union.

Limitations

- Bank feeds: Consistently rated higher than QBO for reliability and reconciliation accuracy. The reconcile workflow is particularly well-designed.
- Hubdoc included: Photograph receipts and forward email bills; Hubdoc extracts vendor, date, and amount and attaches documents to transactions automatically.
- Adviser access: Your CPA receives full adviser-level access, including the ability to lock periods, post journal entries, and run all reports.
- Clean UI: Consistently rated cleaner and more intuitive than QBO by first-time users, with strong multi-currency and e-commerce support.
Limitations
- Payroll: No built-in U.S. payroll — it requires a Gusto integration (additional cost), adding a second platform to manage.
- Integrations: Fewer U.S. integrations than QBO (500+ vs. 750+); niche industry apps may not be available.
- CPA familiarity: Less familiar to some U.S. CPAs than QBO.

FreshBooks
FreshBooks is primarily an invoicing and client-management platform with accounting features layered in. It excels for service businesses that bill clients by time or project but is not a full double-entry accounting system.

- Ease of use: Highly rated for non-accountants, with a minimal learning curve.
Limitations
- Not true double-entry (lower tiers): Built as an invoicing tool first, which makes tax preparation and year-end statements harder than in QBO or Xero.
- No payroll and no inventory.
- Limited for expense-heavy businesses: Not designed for significant vendor management and bill-payment workflows.
- CPA integration: No formal accountant access model; CPAs typically need the owner’s login or periodic export files.
Best for: Service businesses (consultants, designers, agencies, contractors) that primarily need polished invoicing and time tracking, with simple expense needs and a small client list. Who should avoid it: Any business that needs formal financial statements, payroll, or tax-ready books for their CPA.
The Tax Readiness Test
Whichever platform you choose, your accounting software must produce three things accurately for your CPA:
- Profit & Loss Statement: Correctly categorized revenue and expenses by account.
- Balance Sheet: Accurate assets, liabilities, and equity at period end.
- General Ledger: The transaction-by-transaction detail underlying the summary reports.
Wave and FreshBooks produce approximations of these. QBO and Xero produce them correctly when configured properly. For any business with meaningful complexity, QBO or Xero is the right answer.

Should I use the same software my CPA uses?
Yes, whenever possible. When your CPA has direct access to your accounting file, month-end reviews are faster, errors are caught earlier, and tax preparation requires minimal additional work. We work primarily in QuickBooks Online and Xero — both allow real-time accountant access.
Can I switch software mid-year?
Yes, but it requires a clean data migration and careful handling of opening balances. Mid-year switches are more complex than January 1 transitions. We manage migrations for clients — converting historical data, setting up the new platform, and confirming opening balances are correct before you begin working in the new system.
Is desktop QuickBooks still relevant?
QuickBooks Desktop is being discontinued for most products, with Intuit migrating users to QuickBooks Online. If you are still on Desktop, now is the time to plan your migration before support ends on your version.
